Hi. Long time ago I found a topic that someone complain that he got 2000+ PUP files found by MBAM but it's not checked by default, and he needs to check everything one by one, this is how to fix it.
Open Malwarebytes Anit-malware
Go to Settings Tab > Scanner Settings Tab
In the box "Action for Potentially Unwanted Software (PUP)" select "Show in result list and check for removal"
And you're done!
